Duplicate install after upgrading from 66.0.5 to 67 on Windows
I can't use the auto updater for various reasons, so I usually upgrade FF by downloading the stub, which then updates my installation. During the upgrade to 67 though, it created a seperate installation in "C:\Program Files" instead of updating the existing one in AppData\Local. Since I didn't want to re-configure everything (especially Multi Account Containers) I removed the wrong installation and tried again. Same issue. As a workaround, downloading the full offline installer worked, and it even happily detected my existing installation and went to upgrade it

These are two different folder serving different purpose. One is the exe program location and one is the data profile saved location. Also before was your ff 32bit or 64bit? This makes a difference if the update is 64bit.
Hmm, are you sure your program files were installed under AppData, rather than data files? That would be extremely unusual.
It is common for Firefox 67 to create a new profile named default-release as part of the installation. That would be under AppData.
Also, please be aware that what Firefox stores under AppData\Local\Mozilla\Firefox is temporary data like cache. The good stuff is under AppData\Roaming\Mozilla\Firefox
Anyway, to install Firefox to a custom location, you'll need to bypass the stub and download the full installer. See: Custom installation of Firefox on Windows.
Please consider making a backup in case things don't go well: Back up and restore information in Firefox profiles.

But it previously was (and still is) installed into Appdata local. As in, the binaries are located there. It's been that way for a while now.

Honestly, I don't remember. I'm pretty sure it was 64 bit, mostly due to the fact that I always have to use the installer stub and I assume that it always auto-detected a 64bit system and installed the 64bit one.
Edit: Jus a note, the binaries are in "AppData\Local\Mozilla Firefox" while the profile is in "AppData\Local\Mozilla\Firefox"

Yep, 100% sure. It's a company issued computer, so it might be on purpose. It's in "AppData\Local\Mozilla Firefox" though, while profile data is in AppData\Local\Mozilla\Firefox (and also in AppData\Roaming\Mozilla\Firefox
I have used the full installer to do the upgrade to 67 in the end, and interestingly enough it auto detected the existign install in appdata\local and I didn't even manually need to specify the path
