Could the folders still be there? In the future should i have to refresh my pc again should i use moz backup?

You can only restore something you backed up before.

You should create backups of your profile on a regular basis. In fact you should have done that prior to do the refresh. It doesn't matter how to create the backup, using MozBackup is one way to do it. http://kb.mozillazine.org/Thunderbird_:_FAQs_:_Backing_Up_and_Restoring
