I want to know how to restore a chunk of bookmarks from a backup file (be it a copy of places.sqlite, an html backup or the file in bookmarkbackups), keeping their hierarchical structure and without losing any current bookmark.

It happened a couple of times I mistakenly deleted a bookmarks folder in Chrome and had no way of undoing it, and all I needed to do was to copy the relevant code from a backup bookmarks.json and paste it into the current one. How can I do this in Firefox? SQLite code, text editing or GUI tools, I would greatly appreciate any way of achieving this.

The only way to merge bookmarks is to import an HTML backup. So to be able to achieve what you want is to create a suitable HTML backup.

You can use a second profile folder and copy the places.sqlite file to that profile or restore a JSON backup. Then you can export all the bookmarks to an HTML file and edit this file to only keep the bookmarks you are interested in and import this backup in your current Firefox profile.
