Folders are auto-created in Thunderbird under Inbox
Two folders are with same name are being auto-created under the Inbox.

They can be deleted, but are recreated on subsequent startups of Thunderbird.

Each file is a partial copy (up to 49KB) of a message in the mail folder, stored in a .mozmsgs subdirectory. It is used by Windows Search Integration (requires Vista or a later version of Windows). They're actually renamed .eml files. These folders and files are created in a manner that allows Windows to index them.
You can disable this feature : Via 'Mail Toolbar': 'Menu icon' > 'Options' > 'Options' > 'Advanced' > 'General' tab OR Via 'Menu Bar' : 'Tools' > 'Options' > 'Advanced' > 'General' tab
System Integration: uncheck: "Allow Windows Search to search messages" click on OK
Access your Profile name folder and see if you have any .mozmsgs files.
make hidden files and folders visible:
In Thunderbird
- Help > Troubleshooting information
- click on 'Open folder'
* Close thunderbird now.
- If pop mail account click on 'Mail' folder.
- If imap mail account, click on 'ImapMail' folder
- click on mail account name
- delete .mozmsgs files/folders.
start Thunderbird.

I have unchecked "Allow Windows Search to search messages" and saved the setting, plus deleted all .mozmsgs files/folders from profile folder
Despite several iterations of deletion the folders 1232859853.1892467351469372422508.JavaMail.app%40rbg41.atlis1.wdseml still appear in Inbox on restart plus... store.json.mozlz4 & search.json.mozlz4 under the profile folder
