My emails keep disappearing and I need to delete old employee email accounts.
Emails show up then when I go back later they are gone and I can't find them in any folder, spam, junk, trash. Also I got an email this weekend to an old agent who is no longer here that says the email account has exceeded it's limit and needs to be verified. How do I delete old agents email accounts.

Removing the account from Thunderbird will not have any effect on that. Thunderbird is just an email client - a vehilcle for showing emails held on server. It means emails need to be deleted/removed off the server. If the old gent still uses that email address then he will need to do this via his webmail account.
To remove a mail account from Thunderbird:
In Thunderbird
- right click on a mail account in Folder Pane and select 'Settings'
- Select the mail account one you want as default
- click on 'Account Actions'
- select 'Remove account'
- click on OK
