I can't clear my history.
Usually, I clear my history once a day to get rid of clutter when I try to type in a website, but now I can't. I get to the clear history box and check clear browsing history and search history, but the stuff doesn't go away. For example, if I hit W in the URL bar, a dozen old Wikipedia articles I looked up pop up and I can't get rid of them. I went into my all history, but it was cleared. Even stranger, it's only saving pages that I visited last night. Anything I did before or after can be cleared, and I don't think these links are saved anywhere else.

Try starting Firefox up in Safe mode, and running Clear History from there, does that help?
Entries in the location bar drop down list with a yellow (blue on Mac) star at the right end are bookmarks and those entries can't be removed from the location bar drop down list with the Delete key.
You can remove such a bookmarked item that shows in the list if you open that url in a tab and click the yellow star in the location bar.
This will open the "Edit This Bookmark" dialog and you can click the Remove button to remove the bookmark if you want to remove such a bookmarked entry.
A possible cause is a problem with the file places.sqlite that stores the bookmarks and the history.
