If I had to guess why it happened I would say McAfee did it again. To selectively loose only the account information from the prefs.js file would indicate that the issue had to happen from internally to Thunderbird. As you are not one of millions, we have to look for a reason.

Givens McAfees long history of Thunderbird breaking activities and the fact their add-on would be trying to interact with each account separately. Not that I have a clue what their add-on does really. I think that will be the cause.
