Sounds like Waterfox may be using your Firefox Profile.

http://www.dslreports.com/forum/r27301511-FireFox-Firefox-Waterfox-SSD "As a Waterfox user, I do know that the profile is exactly the same between Firefox and Waterfox. In fact its in the same directory location, which should be something like

C:\Users\xxxxx\AppData\Roaming\Mozilla\Firefox\Profiles\profilename"

You need to create a unique Profile for Firefox. https://support.mozilla.org/en-US/kb/profile-manager-create-and-remove-firefox-profiles
