My deleted messages keep coming back to my inbox; why does this happen?

I delete messages from my inbox to trash and exit the program; when I enter the program again, the deleted messages reappear in the inbox. And, I already have the 'Empty trash upon exit' box checked. How can I fix this problem........it's getting very annoying.
