I keep getting a message that I am over the Thunderbird high water mark and should delete messages. I am deleting messages from my in-box, trash, and sent messages every day. Can you provide a screen shot of the error message, or quote it verbatim? Thunderbird doesn't use any phrase such as "high water mark", so I suspect this warning comes from your email server.

Do you compact your folders after deleting messages? If not you have not deleted anything. https://support.mozilla.org/en-US/kb/compacting-folders

Ask your email provider. Thunderbird is email client software running on your computer so that makes you the admin over that.
