Is there a way to encrypt incoming emails in Thunderbird and delete unencrypted email completely, also from the server?

Why? Unencrypted incoming mails should not be stored unencrypted on the server. If this is possible I know that they are still stored unencrypted if Thunderbird did not encrypt them yet.

if you use POP so the server has no mail and then use disk encryptionlike bitlocker then the answer is yes. Otherwise the answer is no. There is no Thunderbird function for that.
