Firefox hijacks internet explorer web shortcuts
If I make a web shortcut for IE9. Firefox hijacks it for it's self and opens it in Firefox and not IE9. I use the IE9 shortcuts for specific email programs.
Chosen solution
I have found this solution to the hijack problem. I have tried it and it works OK. Go here for info: http://www.makeuseof.com/tag/3-steps-efficiently-work-multiple-browsers/

This is happening probably because you set Firefox as default.

It never happened before when Firefox was default browser.
Have you tried using bookmarks in IE instead of shortcuts? I don't know why you would want to use shortcuts to get to your email...
Are you sure IE is set as your default browser?
I have two web based email accounts and it saves having to fill log in forms every time I go to them. The Firefox has the details saved for one and IE9 had the details saved for the other. Until the computer had a malware attack and the system was repaired the web shortcuts worked OK. Firefox is set as the default browser an always is. IE9 also displays some websites better than Firefox.

I don't think this is a problem with Firefox, then.
An internet shortcut always opens the default browser. You would have to add the URL to the target line of a copy of the desktop shortcut that launches the browser to always open this shortcut with a specific program (browser). You will have to decide what browser you want as the default browser.
As I have said before the web shortcuts worked OK before I had malware problems an some programs were replaced. This was with Firefox as default and IE9 as second. I will have to investigate Firefox settings.
