When I start up Firefox and my secondary HDD is on idle it slowly boots and I can hear the HDD start up. I'm using a SSD with Windows 7 which also has the Firefox directory installed. I have no files regarding Firefox on my secondary HDD which is why I'm utterly confused. Thanks!

If you have saved any Downloads to that secondary drive, try clearing the Downloads History.

All downloads are sent to SSD. I have cleared it anyway to give it a try.

Is Firefox installed to the default location? No changes made to where the Firefox Profile is located? Or where TEMP files are located?

Yes it's at default. Everything is on the C drive (SSD). I'm not sure if this would be the issue but I did install Firefox from my secondary HDD since I reformatted my SSD. Would that possibly be the cause?

you might want to try a tool like http://technet.microsoft.com/sysinternals/bb896645.aspx to find out if/what files the firefox.exe process is accessing on the HDD, which might hold further clues on how to tackle that...
