Hi fallsguy, I think those are two different features:
(1) For secure sites, does the certificate match the address and was it validly issued or could it be a fake (light colored page with no link to proceed)
(2) Is the site on the list of sites reported to distribute malware or run phishing scams (red page with a link to proceed)
It's hard to know why a temporary issue occurred. Especially if it cleared up without your having to do anything.
If you see #1 again, could you check out these articles:
- What do the security warning codes mean?
- How to troubleshoot security error codes on secure websites
If you see #2, which would surprise me for that site, make sure the address is exactly correct and not a copycat, or try accessing the site using a bookmark or a trusted search engine listing.

If you want to actually scan your system for malware, then you can use the tools mention in Pkshadow's reply.
