when I upgraded to 56.0.02 Waterfox is no longer in Programs and I'm asked each start to make Waterfox my default browser and when I uncheck to ask me that each time I start it keeps asking.

Type about:preferences in your URL bar and press enter, then uncheck the box that says 'Always Check if Waterfox is my Default Browser' then restart the browser.

Overall, could you have installed a Zip-build of Waterfox? It won't show as an installed program as the Zip-builds typically don't change an Windows Registry keys so that Windows woud "see" that program as being installed.

Beyond that, please see Waterfox for support for their web browser. It is not Firefox and this is a Firefox support forum.

It should. But some have reported issues with using 64-bit but had no problem when they installed 32-bit.

Yes as Win64 Firefox has existed for Releases since 42.0 which made Waterfox more pointless. Waterfox was Win64 builds made from source by the author before the code for Win64 was considerd stable for Release by Mozilla.
