Bookmarks in Bookmarks Toolbar folders keep switching folders.
I have 3 folders set up on my bookmark toolbar. Seemingly randomly all my bookmarks will collect in one folder and the other 2 folders will be empty. It seems to select a different folder each time it does this. I manually move all the bookmarks back to their correct folder and it will be correct for some time, then it will all be in one folder again. It does this on my desktop and my laptop.

Places Maintenance {web link} Allows to run Maintenance tasks on the database that drives Places, the bookmarks and history module behind Firefox.
Thanks I'll try that. Like i said it seems to be random so I'll run it and then wait a while and see if it does it again.
Try disabling this extension - https://addons.mozilla.org/en-Us/firefox/addon/synccit/ - and see if that is fixed.
And if that doesn't do it, are you also using Firefox Sync to synchronize your bookmarks?
Synccit is only supposed to affect reddit, I use it to keep my mobile (using the reddit is fun app) and firefox in sync, but I guess i can try and disabling it and seeing if it helps any. I am using the built in firefox sync for everything else tho.
I agree that the Reddit synccit probably isn't the base cause, but let's play it safe for now when troubleshooting this problem. We have seen too many Sync "problems" come thru here over the years where users were using Firefox Sync AND another sync-type service and have similar problems for us to not look at that "combo" first as the potential culprit.
We have seen a number of threads recently about this "moving bookmarks" or "disappearing bookmarks", that the developers are working on figuring out what's going one, and it seems to me to affect Sync accounts that are connected to both mobile devices and desktop devices; but not exclusive to when using both platforms.
Before you try to fix anything Disconnect ... from Firefox Sync on all connected devices and leave Sync disconnected until you can run Places Maintenance on all the affected devices; and maybe even the ones that don't seem affected right now.
When you're done doing "Maintenance", connect your devices one at a time and maybe let a day pass before connecting each successive device back to your Sync account.
You can check for problems with the places.sqlite database file in the Firefox profile folder.

Quick update. Simply running the maintenance did not fix the problem. And it rearranged my bookmarks without me even closing down firefox. I have since disconnected all my firefox synced devices. Ran the maintenance again. And even deleted and rebuilt my places.sqlite. I'll reply again if it happens anymore.
Is there a places.sqlite I should delete and rebuild on android?
Update incase it helps anyone else. After doing the above i didn't have any issues for the day so i decided to try and reconnect to sync just on my laptop. As soon as i did my bookmarks did the same thing. I then disconnected from sync, fixed my bookmarks, and created a new sync account from my laptop. When i connected my desktop to the new sync account it created a duplicate of the folders on my toolbar, but they were empty. It was simple enough to delete the empty ones. I'm going to watch it over the next couple days and see what happens.
Something that may be causing issues is that I delete the name string on my bookmarks on the toolbar, and the folders on the toolbar (but not the bookmarks in the folder) so its just the favicon. It makes having a number of bookmarks very compact and useful, but i don't know if not having a name is messing it up.
You can reset data stored on the Sync server by changing the password for the Sync account to force a fresh Sync between all connected devices. You may want to connect one device at the time for the initial sync.
Thanks for the tip about changing the password. Helps when I was testing.
Think i'm on to something now. It appears that the android version of firefox can't handle a folder without a name in the toolbar. I say this because as soon as i connected my phone the bookmarks in the folder on the toolbar all jumped into one folder and on my mobile, under desktop bookmarks, it only showed the one folder under the toolbar menu. Every time i fixed it on my laptop and then synced my mobile it would do the same thing.
I then added a single character to name the folders and it is working just fine. I added my tablet and had no problems. So it appears that the mobile version of firefox doesn't know what to do with a folder that doesn't have a name.
