I have 2 very old IMAP emails with 20GB of storage and Keep messages checked in Thunderbird. I unchecked Keep messages, checked keep all but 1000, deleted .msf and mbox pairs and this reduced the storage size and limits the number of emails as planned. I did not change anything on the server.

Now however when starting Thunderbird (91.7.0) with W10 there is often a very significant “Loading Message” delay (ie minutes) opening the email accounts that did not previously occur. What is the cause and how do I fix this problem?

Did you mean 'keep all but 1000' or 'delete all but 1000'? It appears you are making the server do a lot of work at each start up. An area to investigate might be the Advanced button under synchronization. You could uncheck download to PC and that would reduce startup time. Unchecking 'delete all but xxx messages' would also reduce startup time.
