EMails are being deleted arbitrarily, how can I fix this?

I have used Thunderbird for many years. I have filters in place to sort my emails. I set up a new computer in April and installed a new version of TBird (currently 38.1.0), and set up new filters.

Something is happening that appears random to me but obviously isn't. I will "Get mail" and see emails being downloaded and filtered, but not all of the emails that are downloaded show up in the appropriate folders. Nor are they in any other folders or the inbox. I know this is happening because TBird will briefly flash the name of the folder it's filtering the message to as it filters. When I look in this folder, there's nothing there, nor is an email from that person in the Inbox, and I've confirmed with them that they sent the email. Not in the Trash.

To test things, I disabled all the filters and had everything going into my Inbox for the last 4 days. This all seemed to be working well, things were showing up as they should. But this morning I went in to my Inbox and there were only message from the last 12 hours. The messages received in the preceding 4 days have disappeared.

I've checked the View settings several times and all is well. I don't think I have anything set to randomly eliminate certain emails. And even if this was a junk mail setting or something, it shouldn't be disappearing things out of the Inbox several days after reception.

I've currently got one filter running that is forwarding all the emails to a Gmail account upon reception. But where are my emails? Any ideas? I'm not trusting that I'm getting all my emails now.
