Is there any way to protect against pop-ups in the same window?
I know Firefox can protect against pop-ups when they open their own windows, but now, most pop-ups open in the same window. For example, this site hit me with a pop-up in the same window: http://enchroma.com/test/result/tritan/ I hate getting hit with this pain.

Legit sites don't open up other popups that aren't related to the site itself only adware laden sites will do that and the Browser has no control over that. You need to email the site webmaster and complain about the problem for them to fix it. Adblockers are themselves problematic in that they might block required site popup that could block you as well.
Most of these *are* related to the parent sites-- they still hurt users and trigger migraines.
So far my only solution is to blacklist the sites, so I don't stumble into them again. I've tried Block Site but it isn't blocking these sites.
What software are you using to block or prevent access to those site? It could be software related in that the software had agreements with site provides to not block their contents as well and that could be why your getting them. But I'll have to try that link from home on my FF58.0.2 and see what happens or not happens.
That page opens an iframe with a notification. If you would block iframes with an extension then you wouldn't get this type of pop-up. Keep in mind that content blocking extensions can block wanted content.

"Policy Control" doesn't include any obvious way to block iframes.
"Remove iframes" does, but it doesn't work.

Just tried the link and has popup notifications from their site - they use cookies tracking so if you block those you will also be blocked from the site. The screen shot I took has two notifications popups if you block the cookies they will block you from seeing the site. So this looks like it comes down to the individual sites you go to and you need to as before contact their WebMaster if you have issues about cookies/popups to contact them about it.

Do you have Tracking Protection enabled? I can see that it blocks some content.
You can set this pref to true on the about:config page to see more Tracking Protection choices in "Options/Preferences -> Privacy & Security".

Firefox shows the shield icon at the left end of the location/address bar in case content is blocked by Tracking Protection.
- click the shield icon for more detail and possibly disable the protection

If you aren't using an extension like Disconnect that uses similar block list then try to enable Tracking Protection by setting this pref to true on the about:config page.

Why would tracking protection help?
Tracking Protection is a builtin feature that uses a special list to block third-party content. So if the content you want to hide is third-party content that is part of the list then Firefox can block this content automatically without the need of an extension and shows a the shield icon next to the Control Center 'i' icon.
