I can't prevent email from being transferred to junkmail folder
I have unchecked the "Enable adaptive junk mail controls for this account" box under the "Junk setting" for an email account as I do not want any email filtering to the "Junkmail" folder in Mozilla Thunderbird. However, Thunderbird is still sending some of my email to this junkmail folder instead of to the inbox. 99% of this email is not junk mail and I do not want it to go to the junkmail folder. I want to have all email I receive go to the Inbox and I will manually delete the ones I do not want. I'm having a similar problem with Outlook 2016. I just want to turn off all email filtering by my email programs, but for some reason other they seem to think that everyone wants it.

If you are having the same problem with 2 different email clients then you probably should look at any spam filtering that your provider is doing.

That was the case. When I logged into my ISP's (Time Warner Road Runner) web email server, I noticed that those same emails had been transferred to their Junk Mail folder. So I guess my email clients (Outlook 2016 and Mozilla Thunderbird) sent them to their respective Junk Mail folders as well. I guess I will just have to go to the online TW Road Runner email server and mark the emails they assigned to their Junk Mail folder as Non-spam and hopefully that will solve the problem.

If your account is IMAP and not POP you view the folders on the server remotely. The folders are one in the same.
I used to have POP3 emails accounts, but switched to IMAP and that was when the problems started. I did not realize the email folders on my local email clients (Outlook and Thunderbird) are the same as on the email server. Learn something new everyday. Thanks for the help.
I did go into the junk mail settings on my online email server and changed the setting to deliver all email to my inbox and send none to the junk mail folder. This should do the trick
